En la película, la batalla por Ninjago City llama la atención del joven maestro constructor Lloyd (Ninja Verde) y de sus amigos, todos ellos ninjas secretos. Dirigidos por el maestro Wu deberán derrotar al malvado guerrero Garmadon, un tipo tremedamente malvado que a su vez es padre de Lloyd. Padre contra hijo e hijo contra padre, este épico enfrentamiento probará a un equipo de ninjas indisciplinados que deberán aprender a controlar sus egos y trabajar unidos si quieren acabar victoriosos.
